在前作中主角林克封印了灾厄加侬，可是和平并没有维持太久。这时又有了另一股的邪恶势力袭来，导致塞尔达公主与林克再次分开，而林克为了寻找回塞尔达公主，又一次独自踏上了冒险的旅程，与其他在海拉鲁上的民族，一同协力击败敌人。
